Whether you send your application by mail or by internet will not affect the college's decision to admit you, reject you, or even waitlist you.
I would suggest using the online application for several reasons. First, you can fill the form out right there, save it as you go along, and edit it later on. You don't have to worry about using really nice writing to fill out your forms. Second, once you submit your application, you KNOW your application has been sent. With mailed applications, you're constantly worrying if your application was lost or not. Third, you can pay for your application easily online using a credit card, as opposed to having to write a check or a money order. However, if you are using a fee wavier for your application, then you will have to mail that in separately.
The one problem with applying online is that the server can crash if everyone is submitting their applications at once. For example, the University of California application server crashes (it has for the past two years) the due date. However, this can be avoided if you submit your application on time.
Also, remember that transcripts and recommendations will be sent in by mail.
