That's not a big deal. I have worked in the admissions office of a college. That happens all the time. The only thing that might happen is that if you wait too long to fill out the online application, they may contact you to try and 'recruit' you as they know you are a potential student with interest.
Unless your university specifies otherwise, mailing the info out first should not be a problem. Plus, you may have the time to fill out the application before the academic records even arrive.
It doesn't matter. If they get the transcript first they will start a file and wait for the app to come in.
I don't know that it really matters, as long as everything gets turned in. But I would go ahead and do the online application that way there's no confusion if they get your transcript ahead of anything else. They can start a file on you and just add to it as they get more of your paperwork.

What matters most is that the application be submitted on time. Supporting materials are usually given some extra time since those are not in the student's hand.
