I don't think that would be a great combination. Most protein sources are higher in fat than carbohydrate sources are. Alli hsa interesting "treatment effects" such as oily stool, and urgent need to have a bowel movement if you eat a fatty meal. They even recommend wearing dark clothing the first few days. EWWW!
I think something like South Beach Diet where fat is more limited would be a better strategy to use with alli
I'm taking the Alli pills now, I am allowed up to15 grams of fat per meal. I have to be on a low fat diet which I believe on Adkins you consume lots of fatty foods. I do know people who are on weight watchers and they take Alli. Part of the side effect of Alli is the poops if you consume to much fat. You can try it with Adkins but I wouldn't. I maintain my fat intake and do not have any of the side effects and I don't have to wear dark pants. Alli is only like a laxative if you consume to much fat. My daughter and I have been taken Alli for a week and have not experienced any effects concerning our bathroom routine. Directions have to be followed.

With alli you need to be on a strict low fat diet, which is basically the opposite as Atkins.
With alli you need to keep your fat grams to 15 or less per meal otherwise you will get very unpleasant side effects like very loose stools, and oily leakage from your butt.
However, if you go on a low fat diet instead of Atkins (which is better for you anyway) you can use alli and lose about 50% more weight than if you only dieted.
Alli pill main ingredient is orlistat. Orlistat makes you poo. It's nothing more than a glorified laxative. (See sources below.) The second source, read the second paragraph under "why is this medication prescribed"...so if this is your preferred method of weight loss, taking ex lax would be a cheaper alternative. I had considered taking Alli until I read the ingredients. Atkins works great. I have been on it a time or two. My problem while on that diet is it takes away ALL the foods that I like to eat. I am not a salad person. Anyway, I do not see a reason why you can't take Alli while on Atkins. Might make you a tiny bit weak though. Take vitamins to replenish your body and it should be fine.

Speaking from experience - too much fat in a meal with Alli causes some unpleasant side effects (diarrhea).
